音楽は人の心を照らす光――突如として、その『光』が世界から奪われる。空から黒い隕石『黒夜隕鉄』が降った夜、世界は様変わりした。黒い隕石から生み出された異形の怪物『Ｄ２』が、大地と人々を蹂躙し始める。Ｄ２は人の奏でる旋律に惹かれ、やがて『音楽』そのものが禁忌とされた。だが、その怪物に抗う者達が現れる。音楽を力とする少女達――『ムジカート』。彼女達は、人類史に残る偉大な歌劇、楽曲の楽譜（スコア）を身に宿し、Ｄ２を撃ち破る力とした。そして、彼女達を指揮し、導く『コンダクター』。2047年。Ｄ２との抗争によって荒廃したアメリカ。コンダクターの『タクト』は、ムジカート『運命』と共にニューヨークを目指して旅していた。音楽が失われた世界で、音楽を渇望する『タクト』。Ｄ２の殲滅を望むムジカート『運命』。二人の少年と少女が生み出す旋律は、歓喜かそれとも絶望か――
